I tried to get pacman to install my config files into $HOME directory like this but it seems like such files get auto-deleted somehow.

Is there a better way to go about it? I have a custom repository and I want everything set in place with just pacman -S.

Package managers have absolutely no business with $HOME, you should rethink your use case
